Black Zetsu carried Kaguya's actual soul, rather than just data, which eventually took over Madara's body.

Kaguya's consciousness was perhaps imprisoned on the Moon along with her.

Her true physical body on the Moon had likely long since perished; the movie The Last: Naruto the Movie showed that there was no body at the center of the Moon. Or, to put it another way, she had already merged with the Ten-Tails. The Sage of the Six Paths' claim of "watching over his mother" on the Moon likely referred to guarding the Gedo Mazo, which was a discarded part of Kaguya's vessel.

This implied that the Moon likely imprisoned her soul, sealing it there. This would explain how an Otsutsuki's soul could persist, using a vessel to switch bodies for longevity. Finally, Black Zetsu summoned her from Earth and revived her within Madara's body.

"Where exactly is Kaguya's soul?"

Shimizu stared at the comb placed inside a glass tube and entered his laboratory through a secret passage in the courtyard. Edo Tensei required a living sacrifice, which was easy enough to obtain. But the important parts were the soul and the genetic information of the deceased. If he could get both, he could attempt to reanimate Kaguya Otsutsuki.

Her strength would be far inferior to her prime, but Shimizu could interrogate her about her past. Where did the Otsutsuki Clan come from? What technologies did they master? He could ask it all. To know one's enemy is the first step toward total victory.

He had eventually gone back to her house to find her, but Shinko Yuhi had stopped him, saying Kurenai was already asleep. He thought about asking again the next day, but Kurenai had kept her doors closed. It wasn't until he had waited for several days—having to leave for a monthly routine mission—that he finally saw her come out.

"It's nothing." Kurenai stepped aside.

Asuma walked in and looked around. "Is Uncle Shinko out on a mission?"

"Yes," Kurenai replied flatly.

Asuma placed the fruit basket on the table and noticed it was covered with various books on Genjutsu. 'Has Kurenai been training this hard lately?' Asuma wondered. He didn't understand why she was pushing herself so much. The war was nearing its end, and the missions assigned to them were much easier than before.

"Asuma, let's take a mission on the Kumogakure front tomorrow," Kurenai said, tying her wavy black hair into a simple ponytail, looking sharp and determined.

"...Alright," Asuma replied after a moment of hesitation. During this war, he felt like he was just drifting along, having made no real name for himself. If this continued, he would have to leave the village eventually to make a reputation for himself before returning. If he could distinguish himself now, there would be no need to leave.

"Ah, right. Kakashi is getting married. The Old Man wants me to invite more people," Asuma added.

"I'll be there," Kurenai nodded. She then picked up a Genjutsu scroll and continued reading.

Shimizu Uchiha had given her a chance to defeat him, and she had to seize it. She had been training day and night for months. Shimizu, as Kakashi's close friend, would definitely attend the wedding. She would use that opportunity to let Shimizu Uchiha taste defeat for the first time.
