The Three-eyed Goblin knew perfectly well that the Master of Dimensions hated such behavior. It didn't matter that the Dimension Apostles wouldn't die from it, nor that the Master himself ordered them around without any regard for their lives.
But for Dimension Apostles to kill each other without any scruples was a line the Master of Dimensions did not want crossed.
