Any jutsu that affects the user's own body requires chakra to circulate internally—flowing through the entire body—before it can take effect.
Although the Sharingan's Izanagi does not consume chakra, its ocular power functions similarly. Both are forms of energy.
And Naruto, who possessed the Kagura Shingan, was able to observe energy itself.
The instant Danzo activated his second Izanagi—before it could fully affect his main body—a golden chain suddenly shot up from beneath his feet.

Danzo replied coldly, "Do you think this old man fears mere physical pain?"
"Weakness—that is what brings true suffering."
Naruto nodded slightly. "You're right. But…"
"What if I told you that Uchiha Itachi's Tsukuyomi and my Tsukuyomi are different?"
Danzo frowned. "It's nothing more than altering time perception and amplifying pain."
Naruto hummed softly. "Exactly. You understand Tsukuyomi quite well."
"But what if I told you that the upper limit of time distortion depends on chakra quality?"
"And the multiplier for pain amplification follows the same rule."
"The difference between my chakra and Itachi's…"
"You're about to experience it."
Danzo's expression finally cracked.

But within Tsukuyomi, Naruto and Danzo spent three full years.
By the end of it, Danzo's spirit was utterly shattered.
Naruto's consciousness returned to his body.
A tear of blood slid down his cheek.
Even his Eternal Mangekyō Sharingan throbbed with soreness.
Tsukuyomi consumed an immense amount of power—so much that even Naruto was forced to deactivate it.

Danzo knelt on the ground, staring blankly at the sky.
His eyes were lifeless—like a corpse that still breathed.
Naruto walked toward him.
Danzo's lips trembled.
Though no sound came out, Naruto understood through lip-reading.
Kill me.
That was Danzo's only wish now.
"I won't kill you with my own hands," Naruto said calmly.
"No matter how much you beg, I won't."
"You are Konoha's Root leader—the shadow of this village."
Danzo: "..."
"However—"
Naruto pulled out a kunai and respectfully presented it with both hands.
"Lord Danzo, would you be willing to commit seppuku to atone for your sins?"
Danzo's trembling hand grasped the kunai and raised it toward his neck.
But Naruto stopped him.
His voice turned icy.
"I said you may only die the way I allow."
"Otherwise, you will continue living."
"Perhaps… a second Tsukuyomi?"
"But don't worry, Lord Danzo."
"I'll be your kaishakunin."
"If you fail your seppuku, I'll decapitate you three hours later."
"And as payment for my blade—"
Naruto paused.
"…Forget it. Why am I even negotiating with you?"

Naruto lied.
Danzo's mind was broken.
He followed Naruto's instructions and committed seppuku.
But Naruto said it wasn't deep enough.
When it was deep enough, Naruto said he needed a horizontal cut.
After one cut, even a Kage-level shinobi like Danzo did not die.
The Hashirama Cells inside him struggled desperately to keep him alive.
For Danzo—
This was hell.
All he wanted was death.
Three hours later.
Danzo was still alive.
Naruto did not decapitate him.
Instead, he brought rats, ants, and cockroaches to keep him company.
Eventually—
Danzo stopped breathing.
Naruto remained beside him the entire time.
Like a friend.
The moment Danzo died, Naruto raised his hand and pulled out a specially crafted kunai.
He formed seals.
Soon, a hazy gray soul rose from Danzo's corpse.
Naruto sealed it into the kunai.
"Danzo…" Naruto murmured. "You were a master, weren't you?"
"At least stronger than Tsurugi Fubuki… and that bear guy."
With Danzo's soul, Naruto's genjutsu would become even stronger.
However—
Perhaps due to excessive torture—
Danzo's soul showed no reaction.
Lifeless.
"Whatever," Naruto said indifferently.
"He'll wake up sooner or later."
"And then he'll understand the cruel truth…"
"That he never made it to the Pure Land."
